Bet there is censorship comparison in one Season 1 episode, Walking Small, where SpongeBob's tan is brown, but in the Amazon remaster, it is orange toned instead of brown.

Mastering issue most likely. Season 1 was mastered using flat beds and not computers like the other seasons were, so stuff like that will be more prone to happening.
 
The linework in this Christmas Who shot reminds me of the Fear of a Krabby Patty linework, or 2004 produced episodes in general.
