Well, they did take that "squirrel joke" fad a bit farther than it should have...so your racism theory is probably correct. :P

Squidward actually does wear pants, but they match his skin tone so perfectly they aren't often visible. You can see the pocket lining when he has to take something out of them. The same goes for Plankton.

Squidward wears camouflage pants and a tan shirt to distinguish himself from Patrick, Larry, and other "dumb muscle" types who wear shorts but no shirt. He'd rather not wear pants, but carrying a purse would make him more of a laughingstock than he already is.

I swear T.U.F.F. Puppy or some other cartoon did a gag on this idea before. Solid theory, though.

Because it'll look silly on him.

The skin-toned pants gag has been done a number of times. I'm positive Looney Toons has done it.. I'd not be surprised if TUFF Puppy has done the joke. And I've seen it done in comics and such.

Also, SB did the gag with Plankton, where Karen gives him a bath and it's revealed the green is a body suit. ;)
Not to mention, there are a number of times where Squidward pulls something out of his "pockets".. like house keys in one episode, and I'm positive he's pulled coins/money out of... let me just now say I HOPE it's pants, otherwise I don't want to think about all the stuff he apparently shoves where the sun don't shine. ;)
