Out of all of them, I'd say Friend or Foe,
with Mimic Madness, Feral Friends, Krabby Patty Creature Feature and the recent SpongeBob's Birthday Blowout as honorable mentions.
 
So far...it's a fight between Single Cell Anniversary and Spongebob's Birthday Blowout. SBB was a great 20th anniversary as opposed to ToS, which was meh, imho. Single Cell Anniversary was a cute little episode that gave some depth for Plankton and Karen's relationship, which I want them to develop more in future seasons or a spinoff.

If I was forced to choose, Single Cell Anniversary.

These are all solid choices. Can't say I'm a fan of Can You Spare A Dime? not being anywhere on the list though, but it's all subjective anyway.
 
My favourites from each season:
S1 - Sleepy time;
S2 - Squidwille;
S3 - Krusty Krab training video;
S4 - Fear of a krabby patty;
S5 - probably Spy buddies or Roller cowards;
S6 - The krabby kronicle, or maybe Toy store of doom;
S7 - Sweet tiki dreams, I guess;
S8 - Mermaid-man beginnins or Hello, Bikini Bottom!;
S9 - Sharks vs. Pods;
S10 - probably Life insurance or MermaidPants, or Mimic madness;
S11 - Karen's virus, or Scavenger pants, or My leg!;
S12 - SpongeBob's big birthday blowout (#1 favourite episode probably).
