I don't see it that way primarily because while it would've served as great ending to Seasons 1 to 3, it would feel more like a cop-out of sorts to all the other episodes that seemingly take place after the movie as well as to Plankton's "personality" of sorts...
I'm starting off with the point I have with Plankton - why, throughout the entirety of the series up to this supposed end point (not really "supposed" consider there's a decent amount of people who think this) relapse back to being this evil? You got to consider that the second movie is a thing in that it somewhat helped humanize Plankton to where he can ultimately put his schemes aside to help the others out, and yes while he did seemingly relapsed here - he only relapses on his formula ediction not "enslave Bikini Bottom" and "become a tyrannical dictator" ediction.
Plus you got to consider how many times he's escaped prison of which of those many times could take place after the movie. Personally, I think Krabby Road takes place directly after the first movie being that Plankton was put in a maximum security jail cell and they even give a reason as to why he was in there (i.e. stealing the formula).
Now on to my point about the episodes - at this point, post sequel pretty much takes place after the first movie given how many pre-movie references there are. Top it off with the fact that the "Hey SpongeBob's Back!" fish had a resurgence and Bubble Bass' permanant return in 9B you got yourself stuff that could seemingly take place after the first movie.
Now what about the Krusty Krab 2? I'm pretty sure one could chalk up it's fate to Mr.Krabs seemingly closing it down either because of taxes or because keeping one Krusty Krab open is cheaper than keeping two open. Plus maybe it could be because of rights issues, where Paramount didn't lease out rights for Nickelodeon to use the KK2 because they didn't think it would garner nostalgia like Goofy Goober.
