Best: Atlantis SquarePantis (my 3rd favorite episode)
Worst: The Great Patty Caper

I'm only going to go with the ones listed because I can't remember all the specials lmao. It's really hard to choose a favorite here, I love Christmas Who, Ugh, and Have You Seen This Snail (Gary the Snail supremacy) equally. My least favorite is easily Party Pooper Pants because it's so frustrating, but WhoBob WhatPants is absolutely up there too.

Also, I know this is sacrilege to a previous poster, but I actually really enjoy The Great Patty Caper (I prefer calling it Mystery with a Twistery though).
