So Plankton and Krabs have been planning their opposite sides for over a month, and both destroy thier restaurants. Who actually won? I know in the episode that mr krabs said that he won, but both suffered the loss of their businesses

Mr. Krabs won because he stole his own formula (which was the whole point of their bet).

When you compare the damages of both buildings, Plankton's was completely obliterated. Mr. Krabs' building still had some salvageable assets (I'm guessing one of them was his money), so he was probably able to pay off the damages in the end.

How their business are destroyed does not matter, since they could easily rebuild because of cartoon thingamajig. But Mr. Krabs still won because he manage to succeed in his objective: stealing the secret formula and shows Plankton that he is better at stealing than him.
