As a kid, I always thought Bubble Bass was meaning all of these in a literal sense like he wanted to eat a wet, burnt Krabby Patty. But actually, all of the meanings can be decoded using old fast food lingo.

Double and Triple means to double, and Triple the amount of patties, you'd turn one Patty into two and two to six. Also, each Patty is to have it's own slice of cheese.
Bossy indicates to cook all-beef patties.
Deluxe can vary but generally, means lettuce, tomato, pickles and cheese in addition to any other toppings.
On a Raft means that the buns are to be replaced with Texas toast, effectively turning the burger into the world's largest Patty Melt.
4 by 4 means to quadruple the number of patties, so Bubble Bass wants a burger with 24 patties, each with it's own cheese slice.
Animal style means two things. The inclusion of a spread made from grilled onions, ketchup and mayonnaise, as well as cooking each Patty in mustard.
Extra shingles means extra toast, 14 slices of Texas toast will be required to complete the Patty Melt.
With a shimmy means that jelly is to be applied to the toast. To me, this sounds gross but more power to Bubble Bass.
With a squeeze simply means he would like to wash it all down with orange juice.
Light axle grease means that the toast is to be only lightly buttered.
Make it cry means extra onions.
Burn it means the patties need to be well done.
Let it swim could be a play on Let it walk, which simply means it's a to go order, or it could mean the inclusion of additional animal style spread.

To be honest, excluding the "with a shimmy" part of the order, I might make a downsized version of the Patty Melt one day as it does sound really good.
